I am confused with website stats.
Is there any difference between Google Anylitics, statcounter.com should I just choose one?
Also I have logged into Google Webmaster which gives me stats such as top searches queries and click throughs from the search queries, links to my site, keywords and more. What else do the other stat programmes give?

Just stick with Google - it's free and you can work out conversions, funnels and link it properly to Adwords account.
